不矛盾。
There is 是表示存在，固定用法，这时的there并不是“那里”的意思。

例如：There is a pen in the box. 盒子里有一支笔。
There is 只是表示某个东西存在某个地方，具体是在什么地方，由后面的in the box具体说明。

所以把上面例子的in the box换成 here 就比较容易理解了。here 是个副词，表示“这里”，具体说明护照的位置。

习惯而已，语气也温和点，没特别意义！

陈述句是There is a passport here.
疑问句是Is there a passport here?

here这里是“这儿”的意思，Is there 这里是there be 句型，“有没有”的意思，不是“那儿”的意思。不矛盾。
整句话的意思是：这儿有没有一张护照啊？

如果把here去掉只说
Is there a passport?
意思就变成了：有护照么？
here表明了地点。there be 在这里是短语，表示“有”
