I cannot tell you how other programs achieve a rectangular or square texture map. I am just the guy that uses the software, not the guy who invents it. I have noticed though that when I import a model made in Rhino that many of the maps are rectangular or square in UV Mapper Pro until I remap them.

Have you a special preference for rectangular maps? I need a map that I can recognize the shape of the part in when I am painting textures and need to match up surfaces across seams.

I do not have Deep UV, so I can only guess what might cause the file expansion. Are you creating normals or adding geometry by using subdivision routines inside of Deep UV? This might do it.
